This has more to do with making Broadway a lot easier and eliminating a lot of problems on the (R), which is notorious for being backed up:

In this new format the (W) would mostly go to Whitehall, but especially during peak hours about half of the (W) trains would continue to Brooklyn via the tunnel and 4th Avenue to 36th. Anyone out of Bay Ridge or Sea Beach specifically looking for the Broadway line stations in lower Manhattan would still be able to do a same platform transfer anywhere between 36th and Court between the (R) and the (W) trains that do run to/from either 9th Avenue or Bay Parkway (those would mainly be overflow (W) trains that can't terminate at Whitehall). Also, this (R) would have stops no more than 2-3 blocks from the corresponding Broadway Line stations in lower Manhattan and those specifically looking for the World Trade Center can walk through the underground concourse at Fulton Street.

The (N) and (Q) between Brooklyn and Manhattan would be virtually unchanged in this (only difference would be the (N) going to 71-Continental) and without the (R) clogging things up, even with more (W) service along Broadway overall Broadway would run more efficiently. The (N) would still run via the tunnel at night as it does now.
