This would southbound be (mostly) a simple, cross-platform transfer at either Canal or Chambers and northbound the same at Chambers (the (R) in this scenario would mostly terminate on what would become the "southbound express"/current northbound track at Canal). It would be set up where the train that is beginning at Chambers (J/Z northbound) or Canal (R southbound) would be waiting for passengers to transfer and would leave immediately AFTER the train that is terminating at the next stop (either direction) leaves and does the necessary track crossings (this would not apply when the (R) train coming in is coming from/going to Broadway Junction on a scheduled yard run nor would this apply to late nights and weekends when the (R) would be extended to Metropolitan Avenue to absorb the (M) shuttles).

The idea is you would go right to the other train without waiting for the most part. Basically, this new version would be a split train running from 95th-Bay Ridge to Jamaica Center for the most part with a simple, cross-platform transfer in the middle.

This is really as noted about fixing the notorious problems the (R) has had on Broadway. Moving it to Nassau would fix a lot of issues on the Broadway line with the (W) becoming the 24/7 replacement for the (R) as the Broadway local (though the (N) would still operate via the tunnel late nights).
