It's NYCT President not chief.

In the past the MTA agencies, NYCT, LIRR, MNR, and Bridges and Tunnels pretty much operated independently. The MTA only provided the capital funding. When Capital construction was spin off, it started to get a little muddled with the NYCT President having less control. The creation of the MTA.Bus Company further complicated things because when MaBSTOA was created in 1962 as a subsidiary of the NYCTA, the law stated that there could be no more NYCT subsidiaries created after that. To get around the law, they created a separate entity outside of the NYCTA.

So the proportion of power the NYCT President has over subways and buses was further reduced. When Cuomo became governor, he started giving orders to the MTA Chairman, so that the governor really ran the MTA, not the Chairman. A perfect example is how Cuomo totally bypassed the MTA by dictating his LaGuardia link that the MTA had nothing to do with.

But as far as the relationship between the Chairman and the NYCT President, I am not aware of any conflicts other than the NYCT needs MTA approval over a certain dollar mount of expenditure which I believe is $250,000. Below that amount, they can do what they want.
