That seems very doubtful. So Cortlandt Street station (now connected with the WTC stub-end via a transfer passageway) would have been abandoned? And BMT locals from the north would end at City Hall? The south end of the WTC stub-end station is just one flight down from the street. How would people even get to the island platform there if the tracks didn't end there? Or would that island platform be abandoned and Cortlandt Street station kept? It seems very unlikely that was the plan.
