The Erie-Lackamoney did a whole bunch of main line reconfigurations.

The original Erie Main, which connected Rutherford with Passaic (ran up the middle of Main Avenue, kinda like how the LIRR used to run in the center of Atlantic Avenue before being elevated) was cut. Part of this survives as the Carlton Hill Spur in Rutherford (disused; you can see station remnants, though), and of course the industrial track through Clifton along Railroad Avenue. (This was, IIRC, the original Paterson & Hudson River RR's main line.) The bridge across the Passaic River is long gone.

After that, part of the DL&W's Boonton Line was sold to the state of NJ so that they could build I-80 on top of it, between Totowa, West Paterson and Paterson. The part of the DL&W Boonton Line from South Paterson to Hoboken was connected with the Erie's Newark Branch in order to join it to the Erie's main line through Paterson. Result? Today's NJT Main Line.

Haven't been in Totowa for a while, so I can't tell you what's become of the industrial spur there that used to be part of the original DL&W Boonton Line. AFAIK, there are some remnants of the ROW still, adjacent to Lackawanna Avenue in Paterson, where the old station used to be.

Within Jersey City, the elevated ROW of the Erie leading from the Bergen Arches to the old Erie Terminal is still there, apart from where it was built upon for Newport Mall's western entrance and parking lots.

And most recently, the Erie's main line in Secaucus had the approach to the NJ Turnpike's Exit 15X built on it.
