I never said charge subway fares on these train and offer free transfers at HPA. I said is send the TA the bill for the subsidy for the extra trains.

My mistake. Unfortunately, Gresham's Law applies to more than debased currency. So long as cheaper transportation exists from Little Neck and points west, the majority of commuters will opt for the cheaper alternative.

According to Wikipedia the 6 LIRR stations between Murray Hill and Little Neck attract a total of 18K weekday riders. The Q12, Q13, Q15 and Q28 buses attract a total of 34K weekday riders. The 4 LIRR Nassau County stations attract 26K weekday riders.

The bottom line is that a more expensive luxury LIRR service won't persuade that enough Amazon employees to justify the cost of the extra service.

There are two technical problems, aside from the economic one. First, where will the trains reverse direction at Little Neck? Second, it's necessary to cross the two East River Tunnel tracks for a Port Washington Branch train to reach either Hunters Point or LIC. The latter point means that any additional service on the Port Washington Branch will reduce existing service levels to Penn Sta on the LIRR mainline, even if the trains are headed to Hunters Point.
