To eliminate any sight or sound of the train whatsoever. If you can even eliminate any bridges and have it always underground you reduce NIMBY a lot.

The total noise level at the property line could likely be made equal between the two modes. Your cut and cover subway would produce quite considerable vibrations which would be extremely difficult to damp out. As others have noted you'd need grates to ventilate the subway, which would certainly emit nearly every bit of noise. You'd also introduce the possibility that geotechnical engineering issues would damage adjacent properties.

A light rail on the other hand could be built likely 5 to 10 times cheaper than your needless subway, would fit much better with the ridership numbers a crosstown Queens line would have. By planting a fairly thick tree barrier between the tracks and the property line the noise from the already quiet LRVs could be reduced to the same level as the subway, without the vibrations a shallow subway would neccesarily bring.
