The stubs north of Canal Street was supposed to have been the original route for the BMT coing across the Manhattan Bridge.

The upper level station at Roosevelt Ave was to have been a 2 track terminal. The local tracks would have joined the Queensboro line just before coing into the lower level at Roosevelt Avenue.

The stubs leading to the lower level at Nevins St would have started between Atlantic Ave and Nevins St. I get the impression the lower level at Nevins St would have allowed IRT trains to across the Manhattan Bridge.

That slight provision on the Chambers Street-bound curve between Bowery & Canal on the Nassau Street line I think was meant to connect with the IRT line at Spring Street. For a while The BRT had a chance of running some trains on the IRT lines. There was an unwillingness at the time by the IRT to allow the BRT to run service into mid-town Manhattan.
