My thoughts are that the SAS could have turned west from Christie St to run above the BMT Bowery station. Past the Bowery connect it with the Centre-Nassau subway line via the two center tracks before the turn onto Centre St. If you are wondering why I said "above the Bowery", there was provision for the never-built Triboro Plan 3rd Ave subway to run above the existing Bowery stop. Sealed doorways for this 3rd Ave-Bowery transfer were built into the Bowery station and are shown in the station plans.
