I don't know why SEPTA just doesn't run all the way to Harrisburg

SEPTA isn't interested in providing service outside the member counties, but they could go as far as Coatsville. Nevermind, they don't wanna expand service anyway. Besides, the state subsidy to Amtrak for the service would be competing against the state subsidy for SEPTA. I'm sure that would go over big. It is the main reason THIS is having trouble getting off the ground.

Also, SEPTA has how many restroom equipped cars?

Back in the 70's the Silverliners(II & III) ran under SEPTA/Amtrak/PC funding from Philly to Harrisburg. Penn Central (then Conrail) maintained the equipment under contract, with SEPTA underwriting the cost to Coatsville & Amtrak picking up the tab the rest of the way. It remains the fastest cab ride I ever had :o)
