No, they were not afraid of a "hijack." The TA assigned personnel to supervise filming because the TA wanted to make sure filming was done safely, adhered to a contractual schedule and did not disrupt subway service. Also, the agency wanted to make sure TA facilities and equipment were used correctly.

There is no doubt that the producers took out liability insurance and indemnified the TA ("hold the TA harmless") against any damage, disruption, injuries, complaints or lawsuits that might have occurred in connection with filming.
