You can actually now get a train to Jerusalem with a change at Lod since they extended the airport line there, and the change is generally on the same platform. The main issues now with the train to Jerusalem are its speed (or lack thereof) and the fact that it now ends in Malcha, in the very southern part of the city. The new HSR line is supposed to run to the area of the central bus station, and should be much more convenient.

BTW, the reason the line to Jerusalem is so slow dates back to Ottoman times. When the decission was made to build the line, the contract was put out to bid, and the low bid was from a French company. When they built the line, they were therefore trying to cut costs as much as possible, and since it was more expensive to build the bridges and tunnels that would be necessary for a faster trip, they just wound around the mountains on the way. The result is a line that is quite scenic, but useless as a commuter line.
