As I once heard it when the brake handle is moved to the proper position the train motors act as reverse generators "pushing" electricity back into the 3rd rail, effectively slowing the train. At about 9 MPH the air brakes kick in to bring the train to a stop. I don't know how accurate that description is but rest assured that there are plenty here who will jump to correct me.
