Could we get a train across that bridge? Steep grades and all.

I think a better plan for SI would be reactivating the North Shore line, with the exact same equipment as used on the South Shore Line, then commuter service over the AK bridge to an expanded Penn Station. Connections made as necessary to the NEC.
