Here's my guess. At some point somebody brilliant in the MTA (yea, an oxymoron) counted the number of lines and said "Oh, only 20, we can give each its own letter." And really, how many routes had more than one variation that needed a double letter? Answer: 1. The A and AA. All of the other lines had unique letters by that point.

Even historically, how many actually ran simultaneously? E and EE, Q, QB, QJ, and QT, T and TT, RR and RJ and maybe there was a C and CC? Or was that during the water main reroutes?
