I expect that the ultimate solution will be to shuttle-ize the Oyster Bay branch during weekends and off-peak hours and to build a stub-ended fourth track to the north of the westbound platform at Mineola (similar to what Metro North is doing at Stamford with Track 7 and also a fairly common design in much of Europe).

This would allow the shuttles to access Mineola without ever landing on the Main Line. During rush hours when direct access to/from Jamaica and points west was being offered, westbounds would merge as they do now. Eastbound trains could use the middle track from Jamaica to just west of Mineola before switching to the westbound local track and heading to Oyster Bay (either stopping or not stopping at Mineola's westbound platform.

I don't think there would be any room or any local support for a flyover or tunnel solution.
