No Livonia & Junius was never a free transfer, they were just two separate stations that happen to be nearby each other.

There are many subway stations that were simply nearby each other, some were turned into "free transfers" and some simply were not.

In the days before "Unlimited Metro-Cards" - transferring between these very close but un-connected stations required the payment of another fare.

For example - plenty of times I've "transferred" between the R-train Metro-Tech/Lawrence Street station in downtown Brooklyn and the nearby Jay Street-Borough Hall station because it was a very quick way to get to work in Brooklyn. The payment of an "extra fare" beat the plenty of "round-about" trips when A & C trains were diverted off the Cranberry Street Tunnel. Plenty of times, before the un-limited Metro-Cards, I've paid the extra fare just to not deal with the hassle of traveling back and around just to get some place.

Plenty of other riders will often make such "unlimited Metro-Card" transfers between very close stations to minimize their travel time, or increase their travel options.

Over the years and decades, the idea of joining these two stations has been brought up repeatedly in various transit discussion forums, transit articles and reports, and the press.
