If they are smart about using their capacity at Atlantic Avenue, and terminate more trains at LIC (with more electrification), and are smart about the rest of their scheduling, it probably could work. Also, flyovers at Jamaica for some express trains coming in from LI would speed things up there. Ironically, the lack of the third main track probably makes this more feasible, since the Main Line, GCT, and Atlantic Ave are going to be underutilized because of that bottleneck farther back in the system.

Since they are isolated from the nationwide rail network for the most part, I wonder if they could implement a rolling-block CBTC-based system for their closed system, with a transition back to fixed-block for train headed into Harold Interlocking and Penn Station? Assuming that they want to put as much traffic into GCT as possible, and would be willing to utilize Atlantic Avenue heavily as well, this could add significant capacity by allowing trains to follow more closely.

Further, with additional electrification and upgrading of substations to support 12-car trains throughout the entire system, more people could be carried on the same number of trains from Jamaica inwards towards Penn and GCT, and diesel equipment wouldn't get west of maybe Yaphank and Speonk, further increasing capacity.
