Some kind of Bronx/Western Queens route would certainly be convenient for me, but I can't see this happening. Apart from the usual objections to any extension of the Astoria el, would the Corrections people allow a subway stop on Rikers? I strongly doubt it. Or any structure, even without a stop, that might be climbable. And any bridge from there to Hunts Point would need to be high enough for ships to pass under, which would mean steep grades, unless it was a drawbridge. The route you describe would be very nice (just the connection it would provide between the 2/5 and the 6, without going down to 125th St., would be very attractive) but it won't happen. And I think the Queens transfer you have in mind would be between 36th St. and 39th Ave.
