Definitely a huge mistake, however:

As noted many times before, the El would have had to have gone under a massive rebuild in the 1960's and early '70s, especially to handle the heavier cars. That, along with making stations capable of handling AT LEAST 10 IRT-sized cars and more likely a conversion to BMT/IND standards and 600' trains would have likely led to a consolidation of stations along the El if it remained with several stations combined and/or in newer spots.

One thing I do think would have happened would have been building as we saw on the east side would have proceeded if the El had been kept and rebuilt over time. It might have been slower than with the El gone, but that building was inevitable. With the building of newer, massive towers that is expected, I still think you are looking at eventually needing a full re-build of the 3rd Avenue El IN ADDITION TO the full SAS, especially with the UES the most densely populated area in arguably the entire country.
