I think I get it but what happens say if a woman and man decide to sit together, are they going to get into any trouble?

As I understand it, at the moment, no. There are proposals to pass legislation in the Israeli parliament that would legalize such separations. That said, even though the separation isn't legalized at the moment, there isn't any guarantee anyone else on the bus, including the driver, will come to your aid if you defy the custom of that line.
