Actually, when you swipe your MetroCard at the turnstile, you're paying for access to the system, not necessarily transportation. The MTA's position on this is, you may remain inside fare control for as long as you like, as long as you are not breaking the rules or laws. You don't have to board a train.

The only time your $2.25 is used solely for transport, is on a bus (you must exit the bus at its last stop). You have to leave the train at its terminal, but there is no requirement that you must also exit the system.
