The buses just happen to have a yellow line painted around the beltline. It's no different from the blue line used on NYCT buses. We have blue on the buses as well as blue for the A, C and E subway lines, LIRR's Port Jefferson Line and Metro-North's Harlem Line. There's no confusion between any of them.

Even on the MBTA maps, they use various colors other than yellow to depict the bus lines. Even the online PDF schedules aren't in yellow. Yellow certainly could work. Purple might be a different story because commuter rail is shown on the T's subway maps, in purple and the trains and station signs are painted in purple. So making a subway line purple, even the short Mattapan trolley, might cause some confusion. But not yellow.
