Fulton St can handle 60tph between the local and express tracks. The Cranberry Tunnel can only feed 30tph. The most cost effective way to feed more capacity into Fulton St is to use Court St.

You're tacitly assuming that the Fulton St Line demands 30 tph on each track; I'm not sure that's true.

Moreover, it's possible that Court St might be too shallow to use with the construction techniques that would be used.
