The 63rd Street tunnel was to connect directly to the Queens Super-Express, a set of connecting tunnels and rail line between the 63rd Street tunnel and the Archer Avenue subway line. The city's 1970's fiscal crisis, the NIMBY actions by Queens politicians and residents, and funding cut-off by the federal gov't - all contributed to the killing of the Queens Super-Express route.

The provision for such a connection remains in case the needed funding is obtained.

The bridge that you speak of concerning the R-route was created to hold 4-tracks even though only 2 are used. There were several plans for the 4th Avenue subway in southern Brooklyn. Some of those plans involved a planned (but abandoned) connection to the Staten Island rail lines.

Many buildings in the Midtown and Financial business districts have a set of underground passageways and tunnels (these tunnels are not for rail transit though). Some of these passageways connect to the subway system. Many are used for the water/utility connections, steam pipe system, other systems for the use of the buildings and other uses.
