Your point is taken re: San Francisco, but ironically, BART (albeit in Oakland rather than SF), has a brief 4-track segment in the middle of a highway at the MacArthur station. I think this is more for ease of switching (just north of that station is the junction for the Richmond and Pittsburg/Antioch branches. South of MacArthur, the 4 tracks are narrowed to three and go into a subway under (I think) Broadway in downtown Oakland. It is a 2-level subway, the top level has 2 tracks, one northbound, one southbound. The lower level has one track which is bi-directional, depending on the time of day (probably southbound AM rush, northbound PM rush). This is again to aid switching, as south of the 12th St-Oakland City Center station there is a junction for the line to San Francisco and points south, and the line to Fremont and North San Jose.

Sorry for the detail, BART is my favorite heavy rail system. Been almost 25 years since I've ridden 😟
