I wonder if they ran 5-car trains on track 1 and 4 to keep the same number of cars available.

Hard to say, as even during this current (2021) reconstruction of the Shuttle had trains on tracks 1 and 4 each running with three cars. So, it is possible it was that same arrangement back then in 1966, because the platforms at TSQ on 1 and 4 could only handle three cars even then.

From May 7, 1966, two vintage views of the R-12/14's on Track 4 at GCT, with Track 3 in the foreground and the former Track 2 filled in with concrete.
