If you change the subject from "regularly" to "Occasionally" here is my list:
  • Sutphin Blvd on the Jamaica El for the LIRR
  • 168 St on the Jamaica El for the Bee Line Bus to Hempstead
  • Bowling Green for the Shuttle to South Ferry
  • South Ferry from above
  • Ninth Av Lower Lever for the Culver
  • 42nd Street Lower Level
  • Bridge Jay on the Myrtle
  • Bway on the Myrtle (upper)
  • 149th & 3rd Av on the El
  • Gun Hill Road Lower Level
  • Atlantic Av & Sneidiker for the city bound LL

(I'm not sure if Ditmas on the Culver counts as the platform is not abandoned and still used)
