I still think that the cost and disruption associated with tunneling under Astoria would reduce the likelihood of this ever happening. The "shoreline" route traverses what is now a 100% industrial area that also has the benefit providing better access (directly across Bowery Bay) to the airport.

Honestly, it would be better to have a stop in Queens before the train arrives in Manhattan, so a transfer station somewhere on the shore might be of use. But there's also the appeal of an express trip to the East Side, with the connections/transfers that are part of phases III and IV.
