I know many people, even those who ride occasionally, who truly believe if asked, that NYCTA is full of graffiti.

Considering that the war on graffiti/scratchiti/etc., is never really over, I can't completely blame them. Some cars get scratched or stained (by solvents) rather badly.

With today's electronic signage (both on NTTs and R46s) these should be separate routes.

I don't know about know about that. I think the rationale is that the routing has to be in operation for a significant period of time to be considered a "line", otherwise people may try for a line that only exists as an operational convenience. The A to Rockaway Park is probably the biggest exception to this.
