Yes, the Flushing Ridgewood trolley line did operate on those tracks under the el until June 1949.

The original ROW was called the Lutheran Cemetery Line. The Bushwick Railroad opened the line heading to the cemetery in 1881 as a competitor to the horse cars that ran on Metropolitan Ave., and was steam operated, like many of the other older el lines in Brooklyn. It was taken over by the Brooklyn City RR by 1888, received trolleys in 1895 and in 1906 was connected to the Myrtle el.
