Not having the #3 midnight hour long shuttle not terminate at 34th Street could be due to: a) limiting passenger confusion at 34th Street, b) not really "needing" to so to terminate those #3 trains there, etc. Any number of reasons - but at least an effective transfer station at 42nd Street-Times Square is the last stop. Any number of reasons - including the creation of the bare minimum long shuttle.

Other possibilities:

c) The refuse train regularly snakes around that area during the overnight. I think it picks up southbound between midnight and 2 AM; it picks up northbound a few hours later and usually finishes at 96th around 6 AM. In the interim, it reverses and switches and hides on the express track between Times Square and Penn Station. Not running the 3 to Penn Station makes it easier to pick up the trash.

d) In the early morning just before rush hour, 2 trains run express (and possibly, a few 3 trains run to Brooklyn) before the last shuttle arrives at Times Square and reverses. Running that shuttle to Penn Station would probably create greater risk of conflict with southbound through trains.

Also note that:

e) Some 3 trains do run to Penn Station overnight. I don't think it's an official scheduled thing, but it does happen, and not just during GOs when southbound 3 trains have to run local.
