The thing is, since the commuter rails are primarily for travel to and from the suburbs, the trains will be pretty full by the time they reach stations within the city, especially during rush peak hours, and the people on them will not appreciate a sudden influx of city dwellers causing subway-level crowding. Combine that with the incompatible methods of fare collection, and it is just not going to happen.
