You make it seem like the closest bus depot is in Manhattan when there is one right by JFK and East New York via Atlantic and Woodhaven isn't that far away either.

It's a matter of where there are spare buses available for substitute service. Those depots may not be able to make any buses available (I don't know, and I doubt you do, either).

A similar problem happened at Broadway Junction several years ago when passengers also had to wait three hours for shuttle buses to arrive. Now how far is that from East NY Depot?

Miles and miles, of course! :-P But that's a separate case that may have had its own explanations (lack of buses, perhaps?). In the case of the recent disruption on the A, the relative difficulty of getting buses out to the Rockaways surely played a role.
