Well now anything coming under the river into Houston St will have to be routed up 2nd Av. I'd leave the M as is. SAS between 63rd St and Houston would have to be 4 tracks if there's any hope of expanding the subway network where needed (Utica Av, Rockaway, eastern Queens). My idea being that SAS is comprised of:

T running Bronx, SAS, Fulton St local
Q running 125th St crosstown, SAS to 63rd St, Broadway, Brighton
U running Utica, S4th, SAS to 63rd St, Queens Super Express, Rockaway
X running Eastern Queens, Queens Super Express (via Lower Montauk and Bushwick branch), S4th, SAS from Houston to 63rd St, and then back out to eastern Queens somewhere
