At the "new" South Ferry Station transfers between the #1 and the R, at first glance does not "seem" to be useful, but turned out to be very useful. The "new" South Ferry Station also brought about benefits when it came to repairs on the tunnels that the #2 & #3 trains use to reach Brooklyn.

Until the new station opened in 2009 (and was later damaged by Hurricane Sandy), both the South Ferry and the Whitehall Street stations were separate stations, with separate entrances, etc.

Similarly in Brooklyn at Atlantic Avenue in the 1980's the Atlantic Avenue station consisted of the #2, #3, #4 and #5 lines, and the D, M and QB trains on the Brighton line. The Pacific Street station was a separate stations with its own entrances, and a small "extra fare" tunnel that connected the stations from the Brooklyn-bound #2 and #3 platform. Connecting and renovating the whole complex has brought about many benefits for the riders.

So far, as I understand it, the Dey Street underground passageway is simply to connect the entire World Trade Center complex and the Fulton Transit Center WITHOUT the riders having to venture outside. Many cities have underground passageways that connect office and shopping centers as well as transit facilities.
