One option would be to shift the A tracks over to one side through Howard Beach and run LIRR trains between Howard Beach and Penn Station. In theory, the LIRR service could be operated on subway-style fares— the Howard Beach LIRR station is inside subway fare control, intermediate stations like Ozone Park have turnstiles, and machines in all stations on the Rockaway line (subway, LIRR, and both) will have machines that exchange metrocard swipes for LIRR tickets for the return trip.
