A friend of mine who worked in stations offered me this:

The height of 44 inches was the height of the tall metal box which was used for depositing tokens if all turnstiles were out of order. It was called a NRFB- Non Revenue Fare Box. When the tokens went to the great transit system in the sky the NRFBs were removed. If a child was taller than the box they had to pay an adult fare. There is also a limit of three children per adult fare. That means if you were traveling alone and had four kids in tow you'd pay two fares. if you had 6 kids, 3 go in with you, one kid buys a fare card and the last two go in with the kid who bought a card. What I'd do is see if there is another adult around and tell you "The other child can go in with the other adult. I'd tell them I'd watch your child so the other adult could not hurt your child. If they cussed me out, then I'd tell them the kid has to buy a card.
