A schedule change is a different beast - you can shift your schedule to fit in with new times. However, this is a change in the duration of the trip which can affect a transfer. In this situation, lets say someone simply needs to leave work 5 minutes earlier to make their usual boat. Well, now they have to arrive at work 5 minutes earlier. It's just as likely that in order to reliably arrive 5 minutes earlier than their previous time (in addition to coping with the 5 minute added time of the additional walk) they will need to take a boat a full interval earlier than their normal boat. This simply moves the location of the extra "dead time" to the beginning of the trip.

You can't say that adding an extra 20-40 minutes commute for the hundreds of thousands who use the ferry for 3 years is acceptable, when the old station could be pressed back into service in 6 months (seriously replacing some motors and knocking out a poorly located room is not a billion dollar multi-year capital project).
