That's what I would be looking at myself.

Obviously, you would need to find a new location for the Transit Museum if you went that route since the current TM station would become a through station for a Brooklyn branch of the SAS, but perhaps the abandoned portion of the Bowery station for instance could be a potential spot for a relocated TM if the current TM location were converted for a Brooklyn branch of the SAS.

Such down the road could also serve as the local on Fulton Street in Brooklyn at all times to either Lefferts or Far Rockaway and give those riders east side access via a one-seat ride they currently don't have (the T in this scenario would need to be a local mainly so it can stop at Lafayette Avenue, the closest station to the Atlantic Terminal on Fulton Street branch).

That all said, I also still like the idea of the T eventually going to Brooklyn via Nassau Street, re-activating the abandoned tracks north of Chambers on the Nassau Street line and setting it up so the T comes in on the "express" tracks at Canal Street and uses those to connect to/from the SAS, merging with the J south of Canal for Brooklyn.
