The "New York" in the team name refers to the city. While it is ambiguous, history makes it clear that it's the city and not the state.

When the National League of Professional Base Ball Clubs (The NL) was founded in 1876, the "New York" franchise did not play in the City of New York. Yet the team was still called "Mutual of New York" and not "Mutual of Brooklyn."

If you go back to the origins of baseball, the New York Knickerbockers played at Elysian Fields in Hoboken. The very first "NY" teams played in NJ!

I know we were talking about football, but the rules are pretty much the same for team names in the MLB and NFL. And we're all aware which Giants came first.
