I did admit that the size of the Israel Railways network probably looks minuscule next to some other places, such as New York City, and I appreciate your extra information. Here are some points I'd add about how such a process could be refined.

1. People would arrive a few minutes earlier if they knew there would be security procedures to go through to reach the train. Is it inconvenient? Perhaps, but when I take buses out of the Central Bus Station in Jerusalem, I know that I need to allow 10 minutes or so to pass through security and get to the platform when determining when to leave home.

2. While there would be an adjustment period, once that passed, if most people adapt to the procedures, they should move fairly smoothly.

3. Training is key. If they actually had competent security personnel in the US and trained them properly, this system could work well, especially if the traveling public gets the hang of it too. In Israel, wallets and keys and such are not x-rayed. Only the largest parcels go through the x-ray, such as suitcases and backpacks.

I once had lunch with the director of NARP, who was convinced prior to our meal that no effective security could be implemented on a rail network, and after hearing about what they do in Israel, said he thought otherwise. I'm not saying that this sort of thing should be done or is necessary, but unlike others here, I don't believe it is impossible.
