S for subway, or shuttle. It doesn’t conflict with Staten Island because a subway shuttle won’t run on Staten Island in any case, and even in the case of Brooklyn, the SI buses come nowhere near any of the numbered lines and finally the SI buses start with S40 so they don’t conflict with any subway shuttles that would be numbered S1-S7.

Coincidentally that range of numbers corresponds to the 7 single digit numbered buses from before the 1990 SI renumbering.
