There are many, which in some primitive societies means more than 2.

The easiest way to catalog the obvious ones would be to get the bus maps on the MTA site and look at the bridges. The inter-borough bus routes will be shown crossing the bridge.

That still leaves the Brooklyn/Queens routes that use a land crossing. Look at the boundary line on either the Brooklyn or Queens maps and go from there.
