I think I figured it out. This is what I think happened:

0 seconds: Light turns green, pedestrians get "walk." Pedestrians do not go, whether because they do not notice the sign or they are not sure if they want to go, or whatever. BrooklynBus waits at stop bar rather than proceeding to crosswalk threshold.

+2 seconds (or so): BrooklynBus decides to go, but so do the pedestrians. BrooklynBus does not think of the crosswalk threshold as a yielding location and so ends up in the crosswalk, encountering the pedestrians there. He stops short right there, meaning the pedestrians have to work around him.

It's all speculation of course but this is my only way so far of making sense of this.
