I think a route# is assigned to every route for legal purposes. Since Route 110 is the principal destination when the route was drawn, it is logical to assign the S-110 designation.

I also think that the name Suffolk Clipper is a nickname applied for advertising purposes to imply that the bus will get you to/from Route 110 in a speedy manner. Similar to the Flushing #7 train being called the "International Line" due to its ethnic diversity. For operating and signage purposes it's still the#7
